My first suggestion would be the Turkish and Islamic Arts Museum, where you'll see magnificent carpets, mosque fittings, an etnographic collection and much more. Besides, the building itself is beautiful. It used to be a palace. It's in Sultanahmet, close to the Hippodrome, and it's open between 9:30 and 17:30, from Tuesday to Sunday.
The second one is the Istanbul Archaeological Museum, which you'll find if you walk down from Topkapi Palace. It's also open from 9:30 to 17:00, Tuesday to Sunday.
